I too have been noticing this with my 6MT. It is a relatively subtle/subdued thud in my case, but definitely there under the circumstances you describe. I'm subject to the CF driveshaft recall, so whenever I get the OK to take in for dealer for that, will have them take a look at bearings, mounts, diff etc.
Curious about others' thoughts as well...
