Jut put a tester on battery seems to be around 12.3v but alternators only charging at 12.9v

12.6 VDC is fully charged battery.Your alternator should gradually ramp up to 14.5VDC then taper off as your battery receives a charge. While running it should read 13.1VDC. 12.3VDC isn't all that bad but could well be a battery issue.
Check over a 5 minute period the output of the alternator. If it doesn't ramp up you might have a failing alternator. If it does and your battery doesn't get above 12.3VDC then most likely a battery issues...

So tested the alternator again all seems fine charging at 14v when checked over a longer period of time also changed battery as precaution still gettinh codes also noticed water pump is on pretty much all the time even when car is switched off and every time i unlock it.

These are the current codes that wont reset

Sounds like some wiring issue. First thing you can check is that there's a small wire connected to the negative battery cable at the battery. That's the IBS sensor wire.
