Fix the cosmetic issues or leave it as is?
I got back from a two week trip to find the clear coat on my roof bubbling and water in my passenger side carpet. I also have a heavily pitted windshield and a 1/2 working rear defroster. Would it be worth it for me to drop $1500 to have the glass replaced and the roof repainted? Is there a way to just stop the spread of the clear coat failure?

Definitely replace window. Not very expensive for a major improvement. Should be around $300 for Pilkington glass.
How diligent are you about waxing/sealent/coating you paint to prevent clear coat failure in the future? A good coat of wax now will delay the clear coat failure. If you will keep the car for 5+ years, probably worth the respray. |

Maybe you could just sand down the area a bit and spray some clearcoat on it yourself. With a bit of fine sanding and polishing it will hardly be noticeable especially when it's on the roof.
