They told me the exact same thing... They told me to just stop and start the car a few times and it should go away; well it didn't so I took it in and they had to reinstall the software. No issues since then

Not true. The euro box uses a round filter. BMW performance uses the stock filter and has a sound resonator aimed at the cabin. The covers may look the same but the shapes of the boxes are completely different.

Ok, so does the performance intake make a better or worse difference for performance of the car? Also, I was curious, does that carbon fiber on the performance intake do more than just look pretty? Has anyone researched if that carbon fiber actually COOLS the air coming into the car and thus provide more HP gains?

Really? I thought the performance intake was the same for US/Euro i.e. round K&N filter? I've only ever seen a euro performance filter and it was the round filter. Seems like the euro OEM intake or euro performance intake is the way to go over the stock US setup.

You really won't see too much gain from an intake. Mostly just sound. I like the sound if the Performance intake. It has a nice snarl to it when you're on it but when you're not, it sounds stock. There is a slight increase in power but it's only about 2-5 hp if that. Also the CF is completely decorative and serves no other purpose. As for a real CF intake, it can't cool incoming air unless it's colder than the incoming air. Since incoming air is ambient and the intake is in the engine bay, the intake will always be hotter that the incoming air. CF does has a nice property of not transferring heat well and having a low heat capacity. Other than the fact it's light, that's another reason why CF is nice to use.
Here's a shot of the performance intake with no cover. The shiny piece replaces the old portion of the airbox. The other half with the MAF is reused from stock.

Does BMW Perf. or aFe or Injen or any of the others cause a service light to come on at all? My dealer told me that might happen if I installed one on my xi.

no, he lied to you. only if you install it improperly, it will come on. Otherwise it will be just fine.
Ive had mine for about 15,000 miles...no problem

If you get an intake with an oiled filter, leave it out in the sun for a few hours. If you install it while it's sopping wet it will get oil all over the MAF sensor and that throws a code. The BMW Performance intake comes from the factory and will not throw a code. I'm not sure what your SA is smoking but all BMW performance parts installed at a dealership are covered by your new car, CPO or extended warrenty from BMW.
