3 grand is a lot for just an exhaust. If you want it just for an exhaust do eisenmann or akropovic

Secondly, as in your regional forum for a mod friendly dealership/SA and treat that SA right and it won't be an issue. I have never been turned down for warranty work at my dealership and I am heavily modded. As far as the exhaust - Eisenman race or clubsport Akropovik BMW PE Bastuck Stick with those. Its a quick install, don't let the dealer rape you for it, take it to an indy...shouldn't take more than 1 hour of labor.

Active or AE are good options, sound really good. Both are bolt-on systems, no cutting the original exhaust should you need to put the car back stock.
